I played about 30 minutes of Super Mario 64 on handheld mode on Switch and it was a nightmare. I don't know if it's because it's the Shindou edition, or Nintendo tampered with the movement with this version, or it's the joycon's analog sticks aren't that smooth, but this was a nightmare to play in handheld mode. Mario felt incredibly stiff throughout the entire game and I attempted to the do Wing Cap Red Coins 5 freaking times until I finally got it with luck because the controls were so unresponsive.

Now, I've played this game before, on the original N64 and even on Emulation with an Xbox One wired controller and all of these felt fine. Mario controlled very well and smoothly when I used a N64 Controller and a Xbox One Controller so it can't be a problem with the regular controllers. Hell, I even tested it out on a Pro Controller for this version and it felt alright. But when I played handheld mode for the first time tonight is was the worst experience I had with this game ever.

Is anyone else having issues with playing SM64 in handheld mode on the 3D All Stars collection? I've never had this problem with SM64 ever. Was it always like this? Because if it was, I'm shocked I got through the entire game multiple times on N64 and Emulation.

When I started SM64 I was playing docked and I was experiencing A LOT of input lag, however I changed the picture mode to "game" and it was fixed (I actually had no idea this could affect my gameplay). When I switched to handheld mode I didn't feel any difference, tho. I do remember being super good at it when I was a kid, so it's understandable - at least in my case - dying and failing more than normal when going through some of the stars, as I just don't have the same reflex I guess.

I don’t have this collection yet but you said it worked fine with your pro controller? Maybe you’re having joycon drift?

The vast majority of my time with the game has been spent docked, but the small amount of time I've had it handheld seemed to run just fine. My skills were just as crappy both ways!

Played 99% of the 120 stars in handheld mode and thought it was pretty much fine. I mean, the controls are not good, but nothing about handheld mode made them worse. They've just aged poorly.

Seconding what Son_of_a_Pitch said, I have drift in my left joycon and it's made controlling Mario fairly difficult at times. However, as this is my first time playing 64, I don't really have any basis to compare my experience to.
